Dunno if this is what you had in mind, but I just
added mention of minor-mode variables - use the
minor-mode function to set them. That's a special
case, and yes, in general using a Customize function
to set such an option directly is not TRT.
(The other thing mentioned in (elisp) `Init Syntax'
is buffer-local variables, which doesn't apply to
user options.)

IMHO, not only the Emacs manual but the Init File
sections of the Elisp manual as well should be
updated to _generally guide against_ using `setq'
for user options.
