I did this :

1) run no-gui, save settings into file nogui.txt
2) run gui, save settings into file gui.txt
3) compare

Differences :

1 - set appearance board .... line is different (gui one is much longer)

2 - set delay 300 (absent in nogui.txt)

3 - 11 lines starting with set gui ... are missing in nogui.txt

4 - all the lines below are missing in nogui.txt :

set gui windowpositions on
set annotation no
set message no
set gamelist yes
set analysis window no
set theorywindow no
set commandwindow no
set panels yes
set geometry main width 814
set geometry main height 746
set geometry main xpos 132
set geometry main ypos 0
set geometry main max no
set geometry game width 250

set geometry game ypos 20
set geometry game max no
set geometry analysis width 0
set geometry analysis height 400
set geometry analysis xpos 20

set geometry hint ypos 20

I guess the only right solution is to split the config file
into 2 (.gnubgautorc and .gnubgautorcgui).

Still, I don't see why it crashes on linux ...
