Couldn't we do something similar in gnulib?  E.g., use
GNULIB_REPLACE_FUNCS instead?  Then AC_REPLACE_FUNCS in people's
package will continue to work.

That seems fairly reasonable, albeit a bit of an upheaval for everyone.
