I took a guess, based upon the configure.ac generated by the original
"gnulib-tool" invocation.

AC_USE_SYSTEM_EXTENSIONS right after AC_INIT can't fail to patch over
the bug, unless AC_REQUIRE ordering is badly botched.

AC_USE_SYSTEM_EXTENSIONS may still have upstream bugs, even in autoconf 2.68. Why do I say this? Because my pending patch [1] to fix some brokenness in AC_BEFORE makes the autoconf testsuite fail its AC_USE_SYSTEM_EXTENSIONS test. I still need to investigate why, and whether the gnulib variant gl_USE_SYSTEM_EXTENSIONS is likewise affected.
