I'm wondering if this might be a libtool version issue as well.  Does
that seem likely?

Hmm.  Well I'm not sure what to do about this.  Either you need a
newer makeinfo, or we'll need an autoconf test for the version of
makeinfo and choose to use --force as appropriate.
