That did not change a thing for me:

$ mkdir ~/tmp
$ XDG_RUNTIME_DIR=~/tmp/
$ guix home reconfigure ~/home.scm
/gnu/store/dhd3pgpzjzynfyd42kgldh18j40q8zda-home
guix home: error: mkdir: Permission denied

I don't know if that matters, but XDG_RUNTIME_DIR was not set at all before 
(only XDG_CONFIG_DIRS and XDG_DATA_DIRS.)
