It is no bug.When the grace section begins, lilypond overrides the flag-style to be grace. When the grace section ends lilypond reverts the flag style. If you have done an extra override within the section, it is only YOUR setting that lilypond reverts and not both settings. Hence you get what you see.
\property Voice.Stem \override #'flag-style = #'()
You should use \set instead of \override here. -Rune
