I 've already uninstalled Cygwin and the old version of Lilypond to try to
prevent conflict problems. Double clicking to generate PDFs or right
clicking and selecting 'open' does the same thing. Is there another way of
opening them?

Where's the command line and what's the Lilypond shortcut on the desktop?
I'm not computer literate - apologies.
Then you may have some learning to do. To get the command go to Start/Run and enter "command" without the quotes. Then press Enter or click Ok. Then you will have to understand how the path works since LilyPond should be at c:\Program Files\LilyPond\usr\bin but your data files should better be somewhere else.

I or others can give you more help if necessary.
