So is there any way of fixing this without using my own ties?

Sorry about my long-winded example. I'm rather new to LilyPond and I
don't really know how best to make a LilyPond file work. There are so
many ways of getting it to work (<<, \score, what you showed me, more
I'm sure) and I just went with an example I saw, and it seems to work
well for me.
