It doesn't happen (in my testing) if I remove the line specifying the pickup note in the lower staff. And it doesn't happen if I remove the \score (and \layout) wrapper (which I need for multiple bookparts). I get the same results on 2.18.2 and 2.19.40. (This is on Win7, 64-bit.)
This looks like a problem with autobeaming and negative measurePosition (it seems like LilyPond tries to figure out the beaming for all three eigth notes).
Workaround for 2.18.2 and 2.19.xx: manually beam the two eights in the first staff: a2. a8[ a]
Workaround/solution only for 2.19.xx: use \partial instead of setting measurePosition. \partial has been improved so it can now be used in the middle of a piece and doesn’t simply set measurePosition. So I personally would consider this bug as fixed. Opinions?
