I do not know the convenient way to solve this warning. If you'll delete 
all partitions and try to create them from the scratch with exactly the 
same boundaries say by parted, you will have a risk to lost some data... 
because of alignment.

I have the same situation on my working box because of SuSE installer 
partitioning tool :)
