win98 crashes after recovery from backup

hello,

I have recovered a win98 partition using GNU parted by copying from a backup
(file mounted via /dev/loop). The backup was created with parted (mount file,
create filesystem, cp partition). The problem is that windows now starts up
ok, but then overwrites itself with garbage when running for some time ...

Could this be related to the fact that the backup is smaller than the
partition (which is only half used) ?
