No, it was the way version 1.13.25 worked. The recent release (1.14)
has changed this default. An excerpt from the NEWS file:
* New options --index-file, --no-overwrite-dir. The --overwrite-dir
option is now the default; use --no-overwrite-dir if you prefer
the previous default behavior.

Yes, upgrade to version 1.14.
