By copying a file from a Windows installation to a Unix one you are
entering uncharted territory. Possibly the Windows version has two
bytes (Cr and Lf) where the Unix version has one (Lf). In any case, you
should copy Default.shortcuts and Default.commands as a pair - they
used to be all in one file at one time and there is still quite a mess
when loading custom commands and shortcuts.
