Is there a difference?
I believe it's there to provide a way of organizing applications into ones
which are provided with GNUstep or "System" level apps and apps which are added
by the user.
That said, there's nothing preventing you from putting your apps wherever you
please.

Out of curiosity , why IS there a difference between GNUstep/Local and
GNUstep/System. Yes, I know, legacy support and all that. But,
seriously, does it still make (much) sense?
And no, this is neither trolling, nor wanting to start (another)
flamewar.
