Thanks all. For the record:

The config.log does turn up something interesting. The error reported at the shell is misleading. From the config.log (transcribed -- bloody open-vm-tools still in flux):

    In file included from /usr/local/GNUstep/System/LIbrary/Headers/AppKit/AppKit.h:40:
    /usr/local/GNUStep/System/Library/Headers/Foundation/Foundatino.h:31:9: fatal error: 'objc/objc.h' file not found
    #import <objc/objc.h>

Getting closer. Emacs configure bug?

Did you get it wrong again or is it a copy&paste error? David suggested /usr/local/etc a nd not /usr/local (check yourself where GNUstep.conf is).

All updates to FreeBSD applied, and AppKit.h appears to be present in /usr/local/GNUstep/System/Library/Headers/AppKit/AppKit.h

DO you have a properly set up environment? Did you source GNUstep.eg, that is can you confirm yuu can compile a normal GNUstep example program?
If that is affirmative, you should check config.log. Perhaps the header gets found but the actual error is different and the final result is misleading.
