I'm seeing the error with today's HEAD, libc6 2.3.2-2 (debian package),

  (copy-file (expand-file-name "~/.emacs") 
             (expand-file-name "~/new") nil 'keep-time)

The file ~/new has date 1970-01-01 after this.

libc6 on fencepost is 2.2.5-11.5, so this might indeed be the reason.
