quail-update-leim-list-file (quail.el) does modify the
coding tag as this:

      ;; Insert the correct header.
      (if (looking-at (regexp-quote leim-list-header))
          (goto-char (match-end 0))
        (insert leim-list-header))

Here, leim-list-header is defined in mule-cmds.el, and was
changed to contain utf-8 coding tag.
