I see the same problem even when edebug-save-windows is nil:

0. emacs -Q
1. paste:

  (save-excursion (insert "a\nb\nc\nd\n"))
  (dotimes (i 4)

2. 'C-u C-M-x' on it
3. step once with SPC
4. M-x pop-to-buffer RET  *temp* RET
5. 'W' (edebug-toggle-save-windows)
6. then stepping thru the code doesn't move point in another window
