Just wanted to let you know that I was mistaken - I do not think there is an Emacs bug here. FYI - I run a function on an idle timer that updates Customize so that any changes I've made outside Customize are made known to Customize (so it considers that I made the changes inside Customize). I do this for all user options and faces. Excluding face `default' from this updating fixes the behavior I reported.
