We have the same problem in Allegro, a games library 
(http://alleg.sf.net/). It only occurs with gcc3, not gcc2. The 
solution proposed (but not yet implemented) is to try installing a file 
in said directory and see if a .c file including it gets compiled 
without the -I flag.
