In an arch archive, sure, but the working directories just need to be
in whatever shape the user wants to edit them in.


And so how do you propose to achieve that, if permissions are not
stored separately to the file?

Archives don't store the files themselves, they store changesets and tar files. Both have adequate mechanisms for recording file permissions.
