It looks like the same problem as reported by Mike Vaughn
(http://mail.gnu.org/archive/html/gnugo-devel/2002-12/msg00122.html).

The problem is that playing the ladder pushes the reading for the
neighbouring black stones beyond some depths limits. This makes them
tactically alive...

I think I know how to fix this (the quick patch I posted in that thread
is _not_ the right fix), hope to post a patch soon.
