This might be waaaaaay off, as i've never used the modes and programs you're
talking about. However i did see something somewhat similar in 20.7 where a
bug meant that fortran mode would indent and autofill if told to do so in
the .emacs, but NOT if desktop.el was being used, since somehow desktop
wasn;t saving variable states correctly for certain files/modes. If by
chance you are using desktop, i might suggest try not doing so and seeing
what happens. This could be completely and utterly off target on this
discussion though, and if so, please accept my apologies.
