Yes, I think so. Both have Unix line-endings and the buffer-file-coding-system says 'no-conversion'.
In fact, comparing the two files on Linux works fine. Both the "--text" and "--binary" options produce the correct output. The problems are only on Cygwin. And, more seriously, the fact that ediff ignores the ediff-diff-options setting.
