In Emacs.app, on MacOSX, there are these two boolean variables:

     mac-command-key-is-meta
     mac-reverse-ctrl-meta

that should help you configure it as you want.

You  may want  to configure  it also  generally, with  uControl, which
allow you to exchange any couple of special keys.
