It uses libraries from MacPorts. Before I was using those from Fink. Which libraries is your version using (otool -L /usr/pkg/Applications/

Interestingly enough the libraries listed by otool -L all do NOT come
from pkgsrc:

One more thing, the previous version of Emacs23.0.60 (2008/12/04) that
I was using had a working Preferences menu (Command-,) - i.e. the
preferences menu was specific to Cocoa Emacs and had options such as
swapping the Command and Meta keys. The version I built yesterday
( opens up a *Customize Group: Emacs* buffer instead of the
cocoa specific preferences window.

Do others experience this too?
