I ran into a similar issue some time ago, with the same dillema.
The 'solution' that works well enough for me:
the `emacs-no-littering' package, with
(setq no-littering-etc-directory "/tmp/emacs/etc")
no-littering-var-directory "/tmp/emacs/var"))
