Thanks for providing such a good level of detail in your question.
Unfortunately, it seems targeted specifically at automake issues and
not related to GNU make itself. I think you'll need to ask this
question on a list dedicated to automake support, such as:
https://lists.gnu.org/mailman/listinfo/automake/
