My suggestion then would be to add an empty caption on the other plot.
Something like
x = 1:100;
subplot(2,1,1)
plot(x,0.1*x)
ylabel('Something here');
subplot(2,1,2)
plot(x,100*x)
ylabel('');
Other than that, I agree with the post that it is a gnuplot problem and
they are the ones to talk to.
