Use topic mode. Put something like this in your .gnus.el:
(add-hook 'gnus-group-mode-hook 'gnus-topic-mode)
When in Topic Mode you can press T n to create a new topic.
To move Groups around just kill them (C-k) and yank them where they
should go (C-y).
