SOLVED! I had

   (setq gnus-use-cache t       
         gnus-keep-backlog 1000
         gnus-directory (~ "/.News"))

and after deleting ~/.News/cache, a "g" in *Group* fixed the counts.
I guess that explains the off-by-about-1000 counts …
Maybe I should put the nnimap into gnus-uncacheable-groups.
