You can set etcdir (and prefix too) before running koha.upgrade:
export etcdir=/etc # or whatever
export prefix=/usr/local/koha # or whatever
./koha.upgrade
If that doesn't work, it's a bug. I'll put "add koha.conf warning" to
my TODO.
