The only change I can see is in collision heads, which adds breathing room between the stem and the flag (I've attached old and new).

I am not an expert on how much room should be in there - I leave it to someone else to fiddle with the magic numbers in note- collision.cc to get it right. I opted for a little space, but it could be "just touching" as well.

Looking quickly into a Edition Peters BWV 1034, Andante, m. 30, there is more (vertical) crossing of the lines (A and C); the distance between the left sides of the stems is about 1/4 of the horizontal size of a notehead (but the stems are thinner). In m. 54, the note (E) of the upper line is tied to another later note, so putting the notehead (G) of the lower line in this position would have made its stem crossing the tie. Then it is put on the other side, going in about 1/2 of horizontal notehead size.
