I've just checked my local Emmentaler fonts (created with self-compiled
FontForge 2010-Oct-16), and I can't see any problems.
Please give more details which program you are using for displaying and
printing your document. Additionally, please provide a small snippet which
exhibits the issue.

[James Lowe] Werner, attached is a simple file I used for testing. I used Foxit
PDF viewer on Windows and Preview on Mac OS X, but I have just used Adobe
Acrobat 8.1 (because I have a copy at work) and it does NOT display these
symptoms! The counters are all rectangular.
So I guess this is a PDF viewer issue.
Sorry for the noise. I've never had any issues with these PDF viewers in the
past, so just assumed it was something else.
It is still interesting (to me anyway) why if I do not use any global font size
setting that I get square counters in the same viewers, but that does not seem
like a LilyPond issue.
