Just a fact of life. Lilypond does not itself generate pdfs: "lilypond" is a python script that runs first lilypond-bin (the lilypond program proper), then feeds the resulting file through some other (format conversion) programs until a pdf is arrived at. If your input file instructs the lilypond program not to generate anything printable, then the script can't find the intermediate file it expects and prints a message to warn you in case you too were expecting a score.
