The _same_ amount should be substracted from all inter-staff space, to keep them even. [This amount to be determined as the maximum permissible over the whole score. That would need some sort of two-pass, which might be the problem...]
There's no problem at all, just use the property extraVerticalExtent with a positive number for the lower extent and negative number for the upper extent to reduce the vertical spacing that LilyPond allocates to each stave. /Mats
