Please read the section on Point and Click in the Application Usage manual for LilyPond,
i.e. make sure to use emacsclient.

        It depends what you are using to view the pdf. If you are
        using evince
        in gnome, you need to add the textedit schema to gconf. See the
        attached files for details.
