Thank you for your response and suggestions.
The \paper command does not make any changes.
A \break cannot be inserted on any of the measures with cross bar beam.
My last resort is to remove the beams.

My hunch is that the beamed notes overlapping the bar lines in the lower staff
are causing LilyPond to prefer two systems to three, as such a layout prevents
any beamed notes from breaking across lines.
Add "\paper { system-count = #3 }" or an explicit \break here or there to force
things into the layout you need.
