Probably some hiatus between the version of FontConfig that ships with LilyPond and the configuration files tailored for the system's version. LilyPond usually relies on its own configuration files anyway (with the system's ones being used only for non-default fonts, as far as I know). Therefore, I think it is safe to ignore this warning.
