You must use the ocaml 3.05 version with mldonkey. Take it from:
http://freesoftware.fsf.org/download/mldonkey/tools-1.99/
Compile it and install.
Then, make a "make distclean" in mldonkey, and rerun the ./configure
script. It should detect the presence of ocaml, and compile everything.
I will update the CVS soon so that it can compile with 1.06.
