I try it with GPS lock and the erratic movement of the Elevator takes place in both Auto1 and Auto2. The PFD shows me a perfect and stable leveled aircraft,
without vibrations or noise.
If I move the aircraft in Auto2 mode, the elevator moves but this movement is almost imperceptible because the erratic noise is very high. In Auto1, if I move the elevator stick, it moves with the same behavior.

Oops sorry you have the ArduIMU not the IR sensors.
Anyway do you have a GPS lock while you check control surfaces movement?
In Auto2 it is normal to have movement since the autopilot tries to fly a plane that is not airborne hence it does not respond to control input but in Auto1 the surfaces should move only when you move the plane with you hand and with no rc transmitter stick movement.
Remember that if you give input from the rc transmitter in Auto1 and the plane is not flying the movement will be choppy or erratic (this is normal).
