I cannot replicate the problem in Cygwin 0.8.1
$ parallel -k echo ::: A B C
parallel: Warning: $SHELL not set. Using /bin/sh.

$ SHELL=/bin/bash parallel -k echo ::: A B C

$ SHELL=/bin/sh parallel -k echo ::: A B C

Could you be using a non-standard shell or an older version of Cygwin?
