FLIP seems to truncate the variable names to 8 chars, and remove the
string values so that's not really an option.

Yes. This is a limitation that was reported some time ago. See the bug report
at http://savannah.gnu.org/bugs/?20492
However so far nobody had really complained about it. The savannah bug tracker
has the feature whereby one can "vote"
for bugs. So if this is important to you then you can cast your vote on it.

Tried to add DROP to the MATCH FILES to omit the 55 variables that are
allowed to be different, but it crashes, so I just cleared these variables from
the input files which makes MATCH FILES work well. The problem is the actual
differences are not highlighted and they are often very difficult to spot
manually and it is a pain to delete 110 variables by hand each time.

If pspp ever crashes please report it as a bug.
You can always use DELETE VARIABLES to get rid of one or more variables.
You can even save a lot of typing by deleting consecutive variables with
a command similar to DELETE VARIABLES v1 TO v55.

Also it is a pain that Copy and Paste don't seem to work for us in the
Syntax editor on Windows psppire 0.7.4.

Hopefully a that will be addressed soon.

I was thinking about trying to use the SPSS Identify Duplicate Cases
option, but I can't find any reference to this being available in PSPP.

Feature requests can be submitted using the same proceedure as for bug reports.
