If you see a recent thread on the gnulib mailling list, you will show that gnulib could be compiled as a kind of library in its own directory. Autotool stuff will be limited to this subdirectory.
I have even use cmake with gnulib using this approach. See the libposix path on the documentation and/or gnulib mailling list
