I use 0.47 here too and it looks like it's working fine here. Is your
update maybe only partial successfull (that is, one or more broken
source?). Synaptic only cleans the "new files" list after a complettly
successfull update. 

You also get new packages if you remove a repository from the
repository editor and add it later again (because for synaptic all
files in the repository are new then).

Doing a successfull update two times in a row with no changes in the
package list should clean the "new in archive" list. If not, please
write again, so that I can investigate the issue.
