Hi 

Even with your patch (I have not pulled, so but I presume that used the patch 
master from 24 of january is still ok?)

In any case look at this 

\documentclass[12pt]{article}
\usepackage{amssymb,amsfonts,amsmath,amsthm}
\begin{document}
\begin{equation}
  \label{eq:step-func:5}
  u(t-a) f(t-a)=\left\{\begin{array}{ll}
0 & \text { if } t<a, \\
f(t-a) & \text { if } t \geqq a .
\end{array}\right.
\end{equation}

Gets filled to 

\begin{equation}
  \label{eq:step-func:5}
  u(t-a) f(t-a)=\left\{\begin{array}{ll}
                         0 & \text { if } t<a, \\
                         f(t-a) & \text { if } t \geqq a .
                       \end{array}\right.
                   \end{equation}


\end{document}


So something is not right?
