Valery Ushakov <uwe@stderr.spb.ru> tracked it down.
It was a bug in the environ variable handling in NetBSD's libc that
interacted badly with emacs' loading/saving of environment states.

where Valery starts getting into details.
A fix was committed to NetBSD-current; I think the bug appeared after
NetBSD 5 and before NetBSD 6.
