Carsten implemented the new publishing option
`:xml-declaration'
for use in your `org-publish-project-alist'.
You could change that one too:
(setq org-publish-project-alist
'(("org"
:xml-declaration "<?php echo '<?xml version=\"1.0\" encoding=\"%s\" ?>'; ?>"
