Unfortunately, trying to give detailed and reliable report, the problem fixed itself ;-) In one moment Emacs _always_ showed empty boxes instead of characters, whether or not gsfonts-x11 is installed, and whether or not it's started with "emacs -q". But after some X restarts, the problem went away :-\

Also, check the fontpath with
% xset q

If it says something like tcp/... you are using a font server.  Then
the font path is probably in /etc/X11/config, in the catalogue= line.
Move the URW-fonts last in the fontpath and try again.

I'm not using font server.  "xset q" gives

You can also check what fonts Emacs finds by evaluating
(x-list-fonts "*")
in the *scratch* buffer.

Does it only list URW-fonts or other fonts as well?

The arabic font is in xfonts-base and has no western characters.  Is it
possible that there is a case when this font is always used and so all characters are displayed as empty boxes?
